Is there a way I can design this box so that the top panel is one piece including the port, rather than the far right port wall being part of the side panel?
Essentially so the top and bottom, left and right panel are the same cut size?
Having it this way just over complicates the cut and build process, it is much easier to cut all walls the same size as the other and route out the port.

I've added this opportunity to the Web version. Please, check the port props modal, you will see there the "Mouth connection" option, select the "Cutout" variant and It will not change structure but only make the cutout.

Thanks for doing this, it kind of worked...
It still does not make the top panel one piece, the end of the port is the far wall, all it does is adds the two legs (circled in green below):
I want it to look like this:
Basically the way I would like to design the box is that the the 2 smallest parts of the box (the two end pieces) sit inside the longest parts of the box (the top, bottom, front & back - like in the above picture) so that I can route the port out of the panel rather than cutting it short.

I think to achieve the result you need you should change butt connection. And You will get the result like in the screenshot below.
How do you do this?
The main reason of this behavior is that your port's face is overlapped by the adjacent face. To solve it you should change butt joints order.
1 Turn on Box's Edges
2 You will see green quads. Select one where your port is located
3 In this menu change Butt joint type to the opposite one
4 And now your port's panel should overlap adjacent panel and you will have whole panel with cutout
